It was a little annoying that it took place 3 months later, because I don't know if Clark would have lasted that long under the influence of red Kryptonite -- I thought it was supposed to kill him after prolonged exposure, just like green Kryptonite. Also, it seemed inconsistent that last season Jor El told Clark he had to leave, but now this season he said it didn't matter if Clark returned to his family for the time being.
In any case, the thing you always have to remember while watching the show is that it's ultimately based on a comic book. It helps me deal with the stupid stuff. 
But I still think I'd trade all my shows this season for Firefly.
Oh, by the way, Threat Matrix is actually very good.
